The ceramic media is home to the filter bacteria. Cleaning in tap water or replacing the ceramic media all at once will remove most, if not all, of the filter bacteria.
Cleaning the ceramic media in water taken from the aquarium is unlikely to kill too many filter bacteria but temporary cloudiness may occur.
